I have a 2012 500 pop C, and have had the trunk stop working 3 times. Twice I took it to dealer repair, and I would swear they said it was the sensor, but it was under warranty both times. This time, no warranty and no dealer close by, so I have it at my mechanic for other work (starter, again, and new brakes). They have been trying to find out about the trunk issue, and find a new sensor, but no luck. So I read the old thread from 2012, but the lead post was not showing and I am not sure I understand how to reset. please let me know if this is correct.
1. Open top all the way down, then hold the button on the fob for 3seconds.
2. Close the top all the way, then hold down the button on the fob for 3 seconds.
The confusion is whether to hold the button after the top is down, or while the top is opening? Same for the reverse?

Do you still have the owner's manual? The correct convertible top re-learning procedure is outlined in there. If you had the battery disconnected or manually operated the top (with a ratchet), it could've lost its position settings, which would disable the trunk and defrost.

Sure thing, for the rear glass. Apparently, you are not supposed to use it while the top is down (same with opening the trunk).
